I would leave the width of .grid_6 and just create a declaration in main.css with new widths for .alpha and .omega.
You could also target .alpha & .omega on just certain page types (Full width for example) by doing #full .alpha

I am trying to use an 'include' jquery megamenu for my navigation.

- the include appears but the dependent .js file that the include is calling does not want to work.

Would you know how to pull this off?

Can you give me a little more info - like where you're placing the files and how/where you're calling them? Also, did you try clearing your site's cache (Dashboard->Sitewide Settings and click the Clear Cache button in the bottom right) and your browser's cache?

i have been able to place my css menu into the header file - which contains fly-outs.

You just need to give the dropdown div a z-index of 50 or so. So add z-index:50 to .dropdown_5columns for example.
