I've experienced some rendering issues when using wmode opaque or transparent. It largely has to do with the browser and operating system. However, it could also be caused by CSS somehow. Setting a video to be opaque will make it stack along with other HTML elements, which may cause it to be obscured by other elements in the page.
However, I can say that I use these properties in many other projects reliably. I'm sorry if you're having trouble with this. I may have heard that Flash 9.0.124 had more issues with this than previous or newer versions of Flash
